Aligning yourself with a particular government can be intentional or unintentional. The easiest way is to frequent systems and planets of that government and accept missions that are offered in the spaceport bars. However, through unplanned events, you may not have a choice in which government you choose, since you may have destroyed one too many of the opposing government's ships.
